While hunting for treasures as usual, Rogue the Bat came upon a suspicious Eggman's base hoping to get a Chaos Emerald or two, what she didn't expect to find is Shadow the Hedgehog, who has apparently lost his memories. Suddenly, they were ambushed by Eggman's abandoned and vengeful robot, Omega who seeks to destroy everything related to the scientist. After Rogue managed to calm them down, the three formed Team Dark and decided to pursue Eggman for answers.

Suddenly, the situation became much worse upon entering Eggman's main ship. Team Sonic (Sonic, Tails and Knuckles) entered a hellish place where the platforms are loose, many dangerous rails and traps and some of Eggman's most dangerous robots of all times, even the sky darkened!
But they knew for sure that their nemesis is within reach as they race to destroy command center and defeat him once and for all!

In a last, albeit pathetic attempt from Dr. Eggman to stop the team (Sonic, Tails and Knuckles) from invading his main HQ, the evil scientist attempted to rush them with waves upon waves of his strongest robots yet, but all of this will be in vain as Team Sonic prepares to invade the Egg Fleet.

As the team(Sonic, Tails and Knuckles) manage to enter the mansion within the mysterious castle, the insides are even more creepier! Many more ghosts, gravity keys, rail trolleys which apparently go underground, stronger, more dangerous robots and to top it all, mysterious dimension designed specifically to test our heroes full capabilities...only few hours remain to stop Eggman from taking over the planet!!

After beating Team Dark (Shadow, Rouge and Omega), Sonic, Tails and Knuckles resume their almost futile quest towards Eggman's fleet when they suddenly find themselves into a creepy castles that somehow breaks the laws of gravity and continuously flips itself upside down; and of course, it's packed to the brim with the mad scientist's robots.

As if the team (Sonic, Tails and Knuckles) didn't have enough problems already, they fortunately bumped into Team Dark (Shadow, Rogue and Omega) who were on their way toward Eggman's fleet for their own reasons and they were not about to let Team Sonic advance with them.

It's quite unfortunate for Team Sonic (Sonic, Tails and Knuckles) that good times don't last long as after they got past the relaxing Frog Forest, they suddenly found themselves inside a nasty Lost Jungle, filled with black frogs and giant alligators, and if that wasn't enough, new and very powerful Eggman's robots!
