Footage circulating on social media showed Abdulrahman Ibrahim, a consular officer based in Jakarta, being held down in a vehicle by several men.
Nigeria called it "an egregious act of international delinquency by the Indonesian state".

Kidnappers in Nigeria have seized a man who was sent to deliver a ransom payment to secure the release of dozens of abducted school children.
The elderly man was sent by the children's parents after they managed to raise 30m naira ($73,000; £53,000) by selling land and other possessions.
But they have been left feeling hopeless following his kidnapping.

A plane hunting kidnappers in northern Nigeria has been shot down by criminal gangs, the military says.
A spokesman for the Nigerian Air Force said the Alpha Jet had completed a successful raid when it came under intense fire on Sunday.
He said the pilot, Flight Lt Abayomi Dairo, ejected and used "survival instincts" to avoid capture and find shelter with local residents.
The attack happened on the border of Zamfara and Kaduna states.

Gunmen in Nigeria have kidnapped at least 140 schoolchildren in the north-west of the country, police say.
At least eight people were also abducted from the National Tuberculosis and Leprosy Centre in Zaria early on Sunday morning.
Two nurses and a 12-month-old child were among those seized, said a hospital worker.
There has been a recent spate of abductions from schools and universities for ransom.

South Africa's former President Jacob Zuma has been sentenced to 15 months by the highest court in the country.
He has been given five days to hand himself in to police. Failing that, the police minister must order his arrest.
The jail sentence comes after the Constitutional Court found him guilty of contempt for defying its order to appear at an inquiry into corruption while he was president.
Mr Zuma's time in power, which ended in 2018, was dogged by graft allegations.

A TikTok star has been detained in Egypt, two days after she and another influencer were convicted of human trafficking and given long jail terms.
Haneen Hossam, 20, posted a video on Monday in which she asked for clemency, saying she had never harmed anyone.
On Sunday, a court in Cairo sentenced her in absentia to 10 years in prison. Co-defendant Mawada al-Adham, 23, who was present, was sentenced to six.

The leader of the Nigerian militant group Boko Haram, Abubakar Shekau, has killed himself, rival Islamist militants said in an audio recording.
In audio obtained by news agencies, the Islamic State West Africa Province (Iswap) said Shekau died detonating explosives on himself after a battle between the two groups.
Shekau was reported dead last month and has been reported killed before.
Neither Boko Haram nor the Nigerian government have confirmed his death.

Mali's constitutional court has named the leader of the country's military coup, Colonel Assimi Goïta, as its transitional president.
Col Goïta had already declared himself interim president on Wednesday, two days after seizing power in Mali's second coup in nine months.
He also led the first coup last August, which saw the elected President Ibrahim Boubacar Keïta forced out of office.
The court said Friday's decision was due to the "vacancy in the presidency".

Liberia spent $71,000 (£50,000) to transport three small boxes containing a herbal tonic made in Madagascar that had been touted as a cure for Covid-19, the health ministry has said.

The revelation has sparked controversy in the country, especially after the ministry changed its earlier statement that the tonic was a donation from the Madagascar government and that the Liberian government only paid to transport the three small boxes.
